I have a set of smart collections for photo locations, so all photos should be in this Collection Set (as each photo is taken somewhere obviously). But only 3494 of my 3559 are in the set. How can I retrieve which ones are not and need to be added? Is there a way to create a Smart Collection that displays photos that do not belong to a specific collection set?

Possibly for this instance where you actually want all images in one Location Smart COllection or another, Ctl-select all the Location Smart Collections, or if they are all in a single Collection Set (I would recommend this to make this easier in future). Sellect all of these images in the Grid and then click on All Photographs followed by Menu/Edit/
Invert Selection. This should then be all images not in a Location SMart Collection.
