all photographs discrepancy

When I have all photographs chosen in the library module, with no filter enabled, does the breadcrumb bar say "39000 of 42000 photos". Where are the other 3000 photos?
 
Probably hidden in stacks. If you unstack all stacks then try again, you should see the correct totals.

A clarification for future readers: Go to All Photographs and do Photo > Stacking > Expand All Stacks. This preserves stacking but simply opens (expands) the stacks to allow their photos to be counted. Doing Photo > Stacking > Unstack will permanently remove all the selected photos from stacks, which probably isn't what most people want to do.

John's method retains the knowledge of what images are in which stacks but loses the information about which stack HAD been collapsed and which HAD been expanded. Here's an alternative to see ALL photographs, regardless of stacking and without altering any stacking information. To do this create a Smart Collection with one rule. That rule is "Rating >= 0 stars". Then select this smart collection instead of "All Photographs" and you'll see all photographs whether or not they are buried in collapsed stacks.
